Ruby, a Japanese Hare Jewelpet has come into the famous Magic Academy to study. Her entrance exam however is to find a human whose feelings in her heart matches hers and was sent in the Human world in a really unfortunate way. In the Human World, a 12 year old girl named Akari Sakura is going to school on her first day until she meet Ruby on the beach and due to her magic, Akari is late for class after she and Ruby fell into the water. Ruby started to understand how miserable her life is as she follows her to school, even looking at her being embarrassed at Yuma, her classmate. She later apologizes at her house and found out that Akari's feelings matches hers as a Jewel Charm appeared out of nowhere. Then when Ruby took Akari to the place she originally live, Jewel Land, both Ruby and Akari passed and then became students of the Magic Academy.

When akari and ruby were looking for their classes Labra stole ruby's cherry blossom, calling them dummies. Later on, Ruby and Akari got to class they learned that Labra had no partner of her own and she had some secret powers. When Labra broke the headmaster's statue with her crying, she, Ruby and Akari teamed up to fix it making those two partners.

Headmaster Moldavie ordered another one of his dangerous mail order items, three stop hiccuping items. When all of those items were used Akari and her friends had to run away from a monster until Labra and Peridot came and stop it, curing her hiccups. In the end, Labra won the all year free ice cream at the strawberry cafe.

In the Human word, there is a summer festival going on. Akari just finished her recent manga and goes to Jewel Land for the annual festival which is held every 4 years. They find out that the can make any spell and is 10 times more powerful than their original magic powers. But they can only do it once. Everybody already used theirs and the only one left is Akari. She can't decide what to use it on. Until suddenly, a catastrophe occurs.

Everybody turned in their new spell potion except Miria and Sara. Now they have to work in the same room. While making their potions, the Headmaster comes in and mixes both of their potions which creates chaos, while switching both Miria and Sara's bodies. To turn back to normal, they both have to walk a mile in each others shoes. And if they tell anybody the secret, they both turn into toads.

Night Week has begun in Jewel Land, Akari and the gang help out Leon to try to help Dian get his voice back by doing some research. She finds out there's a mirror that can tell anything but its inside the old school building which nobody is allowed to go in. Akari goes in anyways and see a boy just like Yuma named Alma.

Miria got upset because she only got a second on her singing audition, and Akari has got one more jewelstone than her. Garnet and Sango wants to cheer her up so they made a concert for Miria, but sadly no one came because they are busy. Miria then found out that no one came. She angrily said that she gave up her dream, Garnet and Sango suddenly fainted, later they found out that when the partner of the jewelpet lose their dreams their partner will suffer. Miria then sang a song for them, and they got better. Miria promise that she will never give up her dreams, then she got one more jewelstone.

The New Year has begun and Peridot introduced a new student from the Magic Academy named Rald to Akari, Ruby and Labra. Rald is searching for the "Sparkling Round Thingy" for him to make his wish and find his partner. But things goes out of proportions as Labra went with him to search for the said item and even worse, cause a big commotion in the Winston Academy. Akari, Yuma, Ruby and Peridot finally caught them both at last. In the end, they disciplined both Jewelpets and Akari gave Rald the "Sparkling Round Thingy" he's looking for: an Otoshidama containing a 500 Yen coin.

The last exams in the magical academy will start soon as the Jewel Start Grand Prix is about to begin. Ruby stays at the academy overnight studying, not telling Akari and Labra about it. The next day, Akari, Sara and Miria's last exam will be collecting the healing flowers to heal the headmaster's throat. But they also found out that the Mushroom people were in a big argue and they need to reunite them. But then, Ruby got sick along the way due to her staying overnight. Now Akari and her friends must heal Ruby while at the same time, help the mushroom people get along.

Once every 12 Years, the Jewel Flower inside the Magic Academy blooms, signalling the beginning of the Jewel Star Grand Prix. Everyone is now excited on the competition, except Miria, who only has 11 Jewel Stones. After Akari and the group went to Jewelina's castle for the event to take place, they were encountered by the Magical Angels, criticizing them. Miria stood up for them about the competition. As soon as Akari, Sara, Leon and Nicola saw Miria sad when they're gonna register their Jewel Stones, they feel pity on her and decided on not competing on the tournament without her. But Miria encourages them to go and compete in the tournament without her, even giving them gifts. Because of Miria's kindness, Headmaster Moldavite gave her the twelfth and final Jewel Stone, allowing her to compete in the Jewel Star Grand Prix along with her friends.

The preliminaries of the Jewel Star Grand Prix has begun. The first match is between Catherine and Akari. The match is about sweets and the theme is the "Seven-Colored Waterfall" of Jewel Land. As Catherine makes her fantastic parfait, Ruby is making cookies. When Catherine is finished, Akari thought she would lose but she saw Ruby making another batch of cookies and remembered the feeling of making cookies for the one you love. Akari and Ruby expressed their feelings by combining all sorts of sweets into one. As the headmasters/judges eat both Catherine's and Akari's sweets, they decided a winner. It was Akari, making the headmasters remember their first love made them win. As lots of matches past by. Soon, it was Nicola and Leon's turn. It was a Magic Hockey Match. Both fighting for their pride, Leon won. Even though Nicola lost, he was happy to be in the Grand Prix with Titana.

Many matches fly by, and the preliminaries are over. Angelina and Miria are in a "Dress Up" match. The first round's theme was water dress. Angelina got 7 points with her magical underwater arena presentation and Miria got only 1 point. The second round's theme was night dress. Angelina right off the bat, made the arena a night magical sky. Mystic butterflies flew as Angelina shined in the sky. Everyone cheered for Miria who almost surrendered but remembered her mother's kind words. Miria turned over the tables as she made a shining glamorous moon dress full of light while using the night sky that Angelina made to her advantage. Miria won and Angelina and her became friends.

Even worse when she get to school, some of the students ate her chocolates and goes love-crazy at Akari. How would Akari escape this situation?

The Semi-Finals of the Grand Prix begins. This time both Laiya and Leon were gonna compete in a sword battle. But Akari noticed strange about her though Hilde and her Jewelpet Partner Topaz. The told Akari and Miria about her strange behavior and powers and the two decided to investigate more about her. They both found Laiya and Jill and surprisingly, Ruby recognized the both of them before she cast a spell trapping Akari and Miria into a void along with Ruby, Labra, Garner and Sango. They then got free from the void and rushed to the stadium, finding out that the battle has already started. Laiya, with her cover blown, revealed herself as Alma, who miraculously survived during the Sealing of the Battest along with Diana. But what is exactly is Alma's true intentions?

The day of Graduation has finally come as the Jewel Star Grand Prix finally ended. According to rules, the humans who studied magic in the Magic Academy must leave their Jewelpet partners so they can go back to Earth and live their human lives. Ruby however is sad on this day would come and never shows it to Akari. After the gang relive their memories on Jewel Land, Ruby runs away due to her sadness. Akari followed her to town and asked about it, but then had an argument and Ruby runs off again as Akari followed her. Later on, she found Alma, Opal and Diana and had a little talk, saying that sometimes it's hard to say goodbye but she needs to accept it. As she left Alma, Akari found Ruby in the field of the One Thousand and One Night Flowers and apologized as the flowers bloomed. Back at the Magic Academy, Halite, Milky, Luna and Moldavite recognized Akari and her Friends as the new Graduates of the Magic Academy as they look at the Rainbow created by their Jewel Stones. After the graduation, Akari and her friends looked at Jewelina's Castle by the lake side and she made 3 wishes: For Ruby's happiness, For the good times Akari and friends had in the Magic Academy and for Everyone in both Jewel Land and the Human World who have magic in their hearts. After then, Akari, Miria, Sara, Leon and Nicola finally enjoyed their last days in Jewel Land and said their goodbyes to their Jewelpet Partners as they were teleported back to earth. The next scenes shows the 5 Main Characters' achievements in the Human World as everyone in Jewel Land saw their efforts: Akari finally in Junior High School along with Alma and Yuma and also receiving a letter, Miria becoming a famous singer after winning the competition, Leon winning the Fencing tournament in the Olympics and became a good politician, Nicola winning the Junior Piano Competition and Sara finally became happy after meeting with her parents. After the credits, Akari is in the beach wearing her new uniform and holding Ruby's Jewel Charm, remembering the good times she had with her Jewelpet Partner, who is also like a sister to her...
